South Africa was the better side in the first half, with chances falling to Percy Tau and Themba Zwane but they failed to convert.
Kudus Mohammed found his way through three defenders before delivering it low into the net at the beginning of the second half before Percy Tau restored parity for the hosts just 4 minutes later to share the spoils at the FNB Stadium.
Ghana face Sao Tome and Principe in Accra in the last Group C game on Sunday. South Africa meanwhile need at least a draw in their last group game to secure qualification.
